A non-loyal character performing any task will, for the most part, fail entirely at that job-leading to the death of him and the rest of the crew. Zaeed likely has a very high 'defensive rating' (a rating that is used for the last mission's calculations).
If he is not loyal, make sure that you do not take into the final fight. If he 'holds the line,' he should be fine.
